As far as I know, the only vendor that ships a real machine specific version of Windows is Compaq, and that's only for a few of their machines. Most Compaqs are now generic clones like all the others. The customised versions you see are just bitmap and slight registry changes to show computer ownership. Been thinking about changing mine to Sprezzatura Windows, but haven't gotten around to it yet.
Could be how the system's managing memory and you're not allocating EMS properly. Also, Win98 has a known bug with a Logitec mouse so that background processing is always disabled, no matter what the setting is. After loading the DOS program, you have to reset it to what you want it to be, though this wouldn't cause the problems you are seeing.
