The jQuery themes do not seem to control the Menu colors, I changed the theme and the menu colors did not change.

The menu colors are controlled by your template and style sheet. In the Quickstart Guide our example uses the template revtemplate.htm which displays the menus horizontally on top with a grey background. However if you change to the default template your menus will display vertically with a blue background.

If you look in the O4W subdirectory (under your OI folder), you'll find another subdirectory called "plugins". This contains all the downloaded information for the various plugins that O4W uses.
You'll find a subdirectory named "ddmenu" there, which contains the javascript (js) and style sheets (css) that are used by that particular menu plugin. If you edit the ddmenu.css file (located in the css subdirectory), you should be able to alter the visual properties of that plugin.
